It is possible to load a shapefile with more than 1,000 features but ArcGIS will only display 1000 features at one time. You can use things such as scale ranges to get around this somewhat. You can also try to simplify the shapefile using tools such as dissolve.
I was just writing about this in the Introduction to ArcGIS Online class I am developing.
