Hello John,
Suggest enlisting the help of Esri tech support prior to your upgrade and consider using the .  Here's the longer story in our Enterprise GIS with upgrading ArcGIS Enterprise:

In the fall of 2018, we attempted semi-automated/human in the loop upgrade of our ArcGIS Enterprise 10.4.1 Dev/Test environment.  This environment was a single site deployment of ArcGIS Portal, ArcGIS Server (hosting/federated), ArcGIS Data Store and ArcGIS Web Adaptor (IIS) x2 on Windows server 2012R2.  The upgrade installation failed at the license authorization point.  Working with Esri Tech support, we were advised to un-federate portal/server and try again.  Another fail.  CAUTION!!!  Esri now advises NOT TO un-federate a site.  We eventually had to completely uninstall our completely broken ArcGIS Enterprise 10.4.1 and deploy a fresh ArcGIS Enterprise 10.6.1 loosing all access to our prior ArcGIS Enterprise 10.4.1 content.  This was an acceptable solution in our Dev/Test environment.  We have withheld deployment of ArcGIS Enterprise 10.6.1 from our production environment because of our failed upgrade experience in Dev/Test.

ArcGIS Enterprise 10.6.1 has proven stable in our Dev/Test environment and we are now preparing to deploy to our production environment in July 2019.  This time, unlike our failed upgrade in Dev/Test, we plan to use ArcGIS Enterprise Builder for the upgrade.  This will be our first use of enterprise builder so, before we risk our production environment, we are going to use the builder in our Dev/Test environment to see what happens.

I am looking at upgrading a heavily used enterprise Arc GIS Server 10.5.1 environment to Arc GIS Server 10.6.1 to utilize the new functionality and I am interested in users experience with Arc GIS Server 10.6.1.   I would like to know if users have had any major problems with the Arc GIS Server 10.6.1 release and has it proved to be a stable release.
