I have seen some weird behavior with Multipatch in ArcGIS Pro since I started working on my first book on ArcGIS Pro back in 2015. Typically I found issues with the elevation settings either with the layer or the scene. The Multipatch layer in the scene would switch between using the ground as its elevation or using the stored Z coordinates. This seemed to happen more with Multipatch data that was created from extruded 2D layers to start with especially if some features had actual Z coordinates and others were set to zero.  To fix this, I basically had to recreate the Multipatch data after I normalized the z coordinates for the original 2D data.

Not sure if this will help or not. Sadly 3D is still relatively new in GIS so I am not surprised there is some weirdness.

I’m having an issue where I add my 3D multipatch buildings to pro and they come in just fine.  But as soon as I save the project and open it again say the next day, all the 3D multipitch buildings are above the ground and are stretched out vertically, distorting the building dramatically.  If I bring the same building back into pro, they come back in fine and I can see no difference between the two in properties.  Has any run across this?
